should have offset the connectors
shaft side flange 90 degrees from transmission side flange

According to this picture the flanges line up. So if it us supposed to be different it was wrong from the factory

Most important is to line up the flanges per shaft. Also like the picture shows. Similar to phasing yokes on a driveshaft.

Not sensitive.. i read all the texts from Dallas. He sent me a video which i haven't watched yet. If you looked at the diagram what would you do? And if that wasn't taken apart before did the factory not put it together correctly?

The same thing you did for sure. It makes you wonder why not a pillow block instead they use the rubber disks. Which I think would aggrevate shaft movement in rotation. Only thing good about the disk is it is supposed to fail and tear out on a lock up of a component. It is considered the weak link I believe. It can't do that the way you have it bolted in.
