I know you have already been over it 1000 times and probably know more than any of us providing ideas but. Fuel pressure could still be a thing worth rechecking one more time? Was that motor originally flex fuel? I think they like 48psi fuel pressure instead of 58

Swap stuff from one side to the other and see if anything makes a difference. Try plugs then coils then injectors until you narrow it down to what helped?
@redline4 possible if you have a bad injector dumping fuel? If left side was that much cooler could you swap the injectors from one side to the other? Might be easier than taking them out of your other truck for no reason
Man this is so frustrating do you have a stock harness and an ECU? I had lt1 swaps program an ECU for my cj and it seems to run pretty good it is just a stock 4.8 though. I wonder if your wife could be right in this situation just put a stock motor in it and get it driving that way you can take...
